You opened a Shopify store, you use Stripe for payments. Stripe's rate is 2.9% + $0.30, looks the same as Shopify Payments.
But your effective rate isn't 2.9%. It's 4.9%.
Where did the 2% go? Shopify took it.
What is this fee called?
Shopify's official documentation calls it the "third-party transaction fee." When you use a payment provider other than Shopify Payments, Shopify adds:
| Plan | Surcharge |
|---|---|
| Basic | 2% |
| Grow | 1% |
| Advanced | 0.6% |
This fee is stacked on top of Stripe's own fees, not instead of them.
Why do most sellers not know about this?
Because the fee doesn't show up on your Stripe bill. It shows up on your Shopify monthly bill, as a separate line item. Most sellers check their Stripe dashboard, see "rate: 2.9%", and assume everything is fine. They never look closely at the Shopify billing details.
What does this cost in real money?
Say your store does $25,000/month, 500 orders, Basic plan:
With Shopify Payments:
2.9% × $25,000 = $725
$0.30 × 500 = $150
Total: $875
With Stripe:
Stripe fees: $875
Shopify surcharge: 2% × $25,000 = $500
Total: $1,375
Difference: $500/month. $6,000/year.
That $6,000 buys you nothing extra. Same customer experience, same payout timing. The only difference is you chose Stripe instead of Shopify Payments.
When is using Stripe justified?
Three cases where the surcharge is worth paying:
1. You're in a country where Shopify Payments isn't available. If you're in India, Brazil, or other unsupported countries, you have to use third-party providers. But note: this means you pay 2% more than US sellers, purely because of geography.
2. You need Stripe-specific features. Advanced subscription billing, custom fraud rules, multi-currency settlement. If these are critical to your business, the surcharge is the cost of getting them.
3. Your customers expect PayPal. PayPal is also a third-party provider and triggers the surcharge. But removing PayPal could drop conversion by 5–15%. Most sellers' strategy: use Shopify Payments for cards, keep PayPal as a secondary option. The surcharge only applies to PayPal orders.
What should you do?
Step 1: Check your Shopify bill. Admin → Settings → Billing → look for "third-party transaction fees."
Step 2: Calculate the cost. If you're on Basic using Stripe, the surcharge is 2%. At $10,000/month revenue, that's $200/month.
Step 3: Decide if it's worth it. If you don't need Stripe's unique features, switch back to Shopify Payments. If you do, consider upgrading your plan to reduce the surcharge.
Break-even points for plan upgrades (surcharge savings only):
| Upgrade | Surcharge Saved | Monthly Cost Increase | Break-Even Monthly Revenue |
|---|---|---|---|
| Basic → Grow | 1% | $50 | $5,000 |
| Grow → Advanced | 0.4% | $220 | $55,000 |
If your monthly revenue exceeds $5,000 and you must use Stripe, upgrading to Grow is worth it.
